    Description of the training activity

    Cette formation est dédiée à l’analyse computationnelle des données de transcriptomique spatiale avec Python.

    1er jour – Fondamentaux, transformation et préparation des données

    • Matin (Code-Along/Frontal interactif) :
      • Tour d’horizon rapide : techniques image-based vs sequencing-based
      • Workflow général et présentation de l’écosystème scverse (SpatialData, AnnData)
      • Installation et environnement de travail : prise en main des notebooks
    • Après-midi (laboratoire guidé) :
      • Chargement des données et contrôle qualité (QC)
      • Prétraitement et filtrage (cellules/gènes)
      • Manipulation des données spatiales : calcul des métriques de base et premières visualisations

    2ème jour – Analyse avancée et restitution (projets de groupe)

    • Matin (laboratoire/mini-projet) :
      • Répartition en 2 groupes de travail sur 2 jeux de données publiés (ex. tissus sains vs pathologiques, technologies variées)
      • Exploration autonome guidée : clustering spatial et détection de gènes variables
      • Application de méthodes avancées : Intégration ou analyse de voisinage (selon les intérêts)
    • Après-midi (finalisation et restitution) :
      • Finalisation de l’analyse et préparation des présentations
      • Session de restitution : chaque groupe présente son workflow et ses résultats aux autres (15-20 min par groupe)
      • Discussion collective, FAQ, ouverture sur les outils complémentaires et bilan de la formation

    Prérequis :

    • Connaissances de base du langage Python ;
    • Connaissances biologiques suffisantes pour comprendre le fonctionnement de la transcriptomique spatiale ;
    • Connaissances mathématiques et statistiques
